WebbFolders and sub-folders will only be in the way. I'm fairly certain it doesn't copy folders and subfolders. Its been awhile since I used ShareGate but if I recall correctly you can use prior folder structure to add metadata to the documents and thus create views that give you some structure. Its been a few years though. WebbShareGate definitely helped us a lot and we definitely needed it. And the biggest drawback we faced wouldn't have occurred if we were migrating to sharepoint online, so I'd definitely suggest contacting them, clarifying the license and using the trial. I can't really fault them for not letting you use the trial to do a full migration.
